At the end of a mission, any equipment recovered is added to the store of the base that the participating squad was stationed at. This is done instantly and always - You don't need to wait for the troop carrier to return, nor do you need enough storage space to hold the items. In fact, you don't need any General Stores at all for the purpose of winning gear.

Terrain Resource Recovery

If X-Com wins a battle by incapacitating all enemy forces, you will recover the following resources from the map. One unit is gained for every corresponding tile present, except in the cases noted:

Might be worth adding how many of each resource will come from undamaged UFOs of each type. Bases are somewhat random, but generally return around 40 alloys, 50 entertainment, and up to 4 power sources. An intact Battleship provides over 200 alloys, 4 power sources, 4 nav units, and 200 elerium. - BB

Equipment Recovery

Winning a battle awards you all equipment remaining in the map. Live aliens who are unconcious can only be captured if you have an Alien Containment facility.

The exception to this rule is ammunition. How many units you will recover varies depending on what version of the game you are using.

Elerium-115 is an item, same as the rest of your standard equipment. There is typically one unit spawned on top of each UFO Power Source in the map. This is not true of alien bases however - you'll get one module per two Power Sources present. Each module is worth 50 units when returned to base.

A glitch in older versions of the game caused Elerium pods to appear in missions when your base was attacked by aliens. Because each would be converted to 50 units at mission end, this provided players with a significant increase in stocks.

In the case that you abort the mission with units in the drop ship (or exit area, in the case of a UFO base), you will only recover that equipment which is also in the drop ship (or exit area).
