XCOM: The Unknown Menace by Hobbes on http://www.fanfiction.net/ The plot is very engaging as long as you don't mind the spelling and grammar mistakes that crop up.
The other ones that I read so long ago that I actually can't remember who they are by or what they were called :(
I haven't read the two paperback novels that are out there either, although I think I would be interested to read them if I had the chance.

Online books can be printed out, and forum posts are no exception. There's a "printable view" button somewhere, too...
About the difficulty bug thing: It looks like an easy fix to me, if the game keeps messing with the difficulty, all you gotta do is keep changing it back. The only knowledge required is which byte is responsible. It's one of the things I've been meaning to program, along with a fix for the interceptor bug, but haven't bothered to research.
I'll see if I can script something up over the next week or so.
