Aliens *do* go into the XCom ships.  You just need to be unable to sweep properly...say, if you're thinking in RPG mode and simply must have so-and-so Captain on day one, so the crash site team for the Small Scout (crew one) is just so-and-so (and possibly one backup).  It helps if the alien starts on the ceiling a two-story building obscuring LOS to the deployment craft, immediately east-west of the deployment craft.

Aliens *do* go into the XCom ships.
