This is the alien's form of navigation, and is usually operated by a Navigator rank alien. If the craft was shot down, then expect some Mag. Navigation units to still be there. Can possibly be found in Alien bases (Not sure, can someone check this?).
The main purpose of this item is to be used in the creation of X-COM Craft, such as the Manta, Leviathan, or Hammerhead. It requires Aqua-Plastics to make, but if you do enough missions, you should have enough to last you for a few months. Also needed in the creation of Magnetic Ion Armor and to open research of the Transmission Revolver and Alien Sub Construction.
